Well they also used James R. Kirk in "Where no man has gone before" So even if it was on the show it doesn't have to be canon. There were plenty of things they messed up even within their own Canon .

ISS-

I have heard (non cannon) ideas that maybe the "R" was a private joke betwen Gary and Kirk.

But in reality it was a gaff, not really though since many things can happen (espically back in the 60's) between a pilot and regualr episodes.

And it was Roddenberry himself who created the "gaff" by suddenly giving James Kirk the middle name Tiberius, after this episode was produced. He got the name from another character on another previous series.

April was another of Gene's fav names, You'll it on "The Lieutenant" show and He produced a series in the late 60's called "The Long Hunt Of April Savage."

The dilithium crystal is where the matter and antimatter streams collide (as far as I understand the drawings).

Yes, that is where the reaction happens, then the resulting energy/power is sent to the nacelles.
