obviously JJ intended us to be able to tell Olsen, Sulu and Kirk apart so the colours had to be different.

Okay, now I see your reasoning. No department shirts for grounded folks. I dont find that very convincing, because I was in the military and grounded pilots do not have to handover their flightsuits when they are grounded for medical reasons f.i... but okay... it is an explanation nontheless.

Its a fictional organisation, I think we can let them have different rules.

Also, the coloured shirts have the rank on the cuffs don't they? Could be another way of saying he is not allowed his position.

they more than likely have 400 HALO suits (or the ability to make them if necessary),
as to Kirk's shirt - you said early the gold shirt was left to a moment that would have the best effect. so why do you keep yapping on about Chris Pine being dressed in black.
maybe the film makers considered that Kirk had more important things to do than wonder the corridors looking for a tailor in the middle of a battle.
