I would have to choose Khan, and then a close second would be Mallik, from the Brent Spiner trilogy on Ent season 4. They very last scene at the end, Archer blows a huge hole in him, finally killin him! He was a great baddie, but of course he was one of Khans "brothers".

So in a way Mankind itself is the worst threat in the Star Trek Universe...Mankind developed Eugenics which created supermen like Khan... we wipe out an entire spiecies on earth, which was the only means of communication with a alien probe that was potentially lethal to us. Sounds like we don't need help from the Borg, Romulans, Klingons etc. We are perfectly capable of obliterating ourselves.
