Phasers aren't Em emitters but particle weapons, so the colour does not imply anything about the energy. In fact only velocity and mass are relevant.
But above all it has to look cool, it is a movie and not a physics class.

Or the low energy color means that little energy is LOST in the form of widely spread photons (we see red), and therefore the weapon is stronger...
