My personal favorite is City on the Edge of Forever. I do like Trouble With Tribbles for it's comedic elements but City is a fine drama and a poignant story to tell. Kind of the opposite of the classic movie It's A Wonderful Life with Jimmy Stewart.

Redshirt Bob pretty much beat me to posting my faves list, with the possible except of Tribbles, which I'm less enamored with than many fans. Nothing against it, just doesn't rate at the top of my list.

I'll add a couple more: What Are Little Girls Made Of? just for Andrea's costume, which really got my attention as a pre-teen boy! Day of the Dove is good too, but hardly for the same reason, ha!

ask me in a week and I'll give you a diff list, but I love the top three as the best "Ship in Danger" eps; Actually, for TOS I need a Top 70 list. There are only a handful I would chuck into a black hole, such as Way to Eden, And the Children Shall Lead and Mark of Gideon.
