I also think Starfleet's secondary motivation was to get officers like Kirk roated out of command with the new thinking that was going on.

People just felt Kirk's time was up, and they wanted to keep reminding him of how much of a living legend he was.

I think this is exactly what happened. I doubt Starfleet would really think Kirk was too "cowboyish" for the the post-khitomer world. Kirk was a great Captain, he wouldn't have done anything truly destructive to the progress the Federation had made with the Klingons. He just would NOT sit at a desk, NOR on the bridge of any starship other than the Enterprise
