I always believed that it was because of the close relationship between the Archer and his engineer. But Trip as in triple makes sense.

Doctors in the military used to be called "Sawbones" because they amputed limbs. Hence "Bones".

Well explained. Also the nickname stays in some surgical circles, even today. Kirk allways meant it in an affectionate way towards McCoy.
