Yes, many things were even through the run of TNG. yeah that gender thing never really did get expained away real well....

Well, but nothing got left behind really and no one knew who or what they were. Sure it became a well buired Starfleet secret over the next 200 years.

Yeah, but in terms of how the Borg were created, some non-canon Star Trek books mentioned that the linking of Ilia and Decker could have led to their creation. Man + Machine = Borg. But that was in 2271. But since Enterprise came around, the Borg seem to have existed well before that time, which would mean that they weren't created with V'Ger.

No, but GR joked more than once that the machimne planet V'Ger found was the Borg homeworld.

Speaking of a connection between Vger and the Borg, maybe it's just me but wasn't the music played in First Contact when Picard and Worf were out on the deflector very similar to the Vger theme?

It's probably because that specific type of sound is kind of spooky/ominous. Good sound to use when portraying a villian.

Well, it was very similar, but not quite. That tone was actually a theme, while V'Ger's was more of just an effect.
