If some are damaged or taken out, say by that missile that hit the neck of the ship, it would make sense that the Enterprise would be severely limited in terms of speed, necessitating the radiation cleanup of the lower decks mentioned by spock, or the proposed increase of the warp yield to Warp 4 capabilities necessary to catch up with the Narada in the same argument, or later in the movie.

Translation, Abrams was too cheap to have a set built so they winged it during concept stage.

True, but it STILL had a Warp Core, it had multiple detonatable parts, and there were "Dilithium Chambers".

Budget and style issues aside, it had those things as established both visually and in dialogue.

You mean the chicken wire with the long array of pipes was the Warp Core?

If true, it looks like it would have been multiple smaller cores, and not the central core.

I always figured that those long pipes making the triangular arch kind of continued up into the Nacelle struts, and that just behind them was the shuttlebay area, but that wasn't established.

It's also possible that there was some kind of warp core assembly below that red cross-hatch area, and the warp core itself was directly located there.

This being the case, we still don't know how many reactor chambers there were, or what they looked like.

Besides, technology obviously went a different line with the Alternate Reality, so there's no conflict with TOS anyway.
