The ship going into the water isn't the Enterprise, the warp nacelles are too far apart.

We've proven at STL the one coming out of the water is the Enterprise, or at least another ship of the same class.

As for the bad guy?

The IDW comics are said to be canon in the New Timeline. So...Gary Mitchell is dead.

Khan wasn't in Starfleet. The threat is said to be "from within."

Charlie Evans wasn't in Starfleet either.

Cumberbatch is Garth of Izar. Garth was a brilliant starship captain who went insane and decided he wanted to rule the universe. Watch "Whom Gods Destroy" again...it fits.

The only other Starfleet officer of note who went insane in TOS was Ron Tracy.

I may be getting pulled in the wrong direction by the marketing but I am starting to suspect he's neither Khan nor Mitchell at all and that they've been using the fire of fan speculation as a deflection.

Either that or they've been massively reconcieved.

It could be that Abrams planted the "April's Gun" on the set for misdirection, but everything else the writer sells is pretty solid. Could be that Weller plays an older April in a flashback scene, when we learn how he got himself young again. Maybe his wife dies and he blames Starfleet. Cumberbatch could be using "John Harrison" as an alias so no one recognizes him.

It's an interesting theory, especially for those who consider TAS "canon".

Furthermore it makes little sense as time has been compressed in the reboot, Pike has only been captain for a few hours and not for years. There can be no previous captain of the Enterprise, there is no room for April.
I think that it is better to have a brand-new than a twenty year old Enterprise like in TOS as this works dramatically well together, following the approach of the E being the eighth character, with the young crew full of greenhorns (Kirk, Uhura, Chekov).

True no previous Captain of the Enterprise, but April could certainly have been in the running for Captain of the Enterprise if Pike was due to be promoted or retire within six months or so. Along comes Kirk and whammo his ship is gone. April would be certainly pissed at Kirk, but not enough to warrant the destruction of Starfleet.

JJ and Co are screwing around with us big time. Simple as that.
