A couple of throwaway lines to explain details that are clear enough if you think about them, but often get nitpicked by the film's naysayers:

1) The mysteriously galaxy-threatening supernova
2) Spock and Nero's ships surviving their first encounter with the black hole
3) Nero apparently focusing on revenge rather than on saving his world

It would've taken only a line or two to cover each of those in greater detail than the film managed, I think.

Oh, I probably would've added a scene with Pike reminding Kirk, Sulu and Olsen that Vulcan's got higher gravity and thinner air than they're used to. That'd serve to make their fight on the drilling rig seem all the more impressive and badass.

I would have had more familiar design aspects, like a thrumming warp core, beam type phasers for both hand and ship (maybe with a pulse setting?), Voyager-ish transporter effect, and I would have made the shuttles much smaller. I know there is a lot to knit pick about how poor the story was, but that wasn't my biggest complaint. There were too many changes to Trek that were not really needed. I didn't get that familiar feeling, like I was watching something I already love and know. I would have also designed the Enterprise's nacelles a little smaller and set wider apart. All in all, the effects should have been much more like past Trek movies and series. I really got a Star Wars feeling from the flick more than I did "Trek".
