Remember also that in "Balance of Terror" during the marriage scene, we see, behind Kirk, a grouping of religious symbols. One representing (or seeming to represent) Christianity, and others depicting other religions, suggesting a tolerance and understanding of other faiths, be they earthborne, or alien.
Religion might not be prominent in Trek, but it is at least shown not to discourage it from those who do have a faith.
