I think seperate Starship symobols is one of those things that has been largely discarded in Trek lore these days.

If you consider "Enterprise" canon, that's not even a violation. The seal used to represent the Federation in the 24th Century is shown in the final episode of Enterprise at the ceremony of the signing of the Federation Charter.
