In the begining of the episiode Braxton was sent back to destroy Voyager, defending themselfs overloaded his systems sending Braxton farther into the past than Voyager. In the end when Braxton came through the rift it was because they seen Voyager was in the wrong time. the original Braxton was still on earth. If they could see Voyager they could see him too.

Remember that this whole episode started because Braxton had been sent to Voyager's time period to prevent Voyager from causing an explosion in the space/time continuum. They defended themselves which caused the time ship to go back to an earlier time. However there was still the Braxton of Voyager's time, so in a sense, there were two Braxtons. One trapped in the 60's because of Voyager and one in Voyager's time because of Voyager again. I don't know if that made much sense. Personally I don't try to understand those time switch episodes. I just take them at their face value.

Actualy it is not that hard to understand, when they encounter Braxon at the end of the episode he mentions that he "did not experiance that timeline", however, there still was a Braxton on Earth at that time.

Later in Relativity they mention merging, or something like that, the three Braxtons. So here is what I figure happend, the Braxton from the resoted Sol timeline retrived the Braxton from the destoryed Sol timeline. As a result he now would have all the memories of having spent 30 years in the 20th century. There by making the statment in Realativity true.

They reintegrated them back in to one person leaving him with severe emotional problems leading to him going rogue.

Ever notice Braxton causes everything himself but they seem to blame Voyager in several ep. If Braxton hadn't found Voyagers Hull Fragments in an explosion and blamed them for it so then he went back and tried to stop them. So if he hadn't decided it was voyagers fault and gone back to stop them then there never would have been any explosion and he would have never found the hull and never went back in time and there never would have been a computer age and etc etc etc.
