If memory serves me correctly the secondary hull and warp nacelles were assembled in space and the saucer section was built in the San Francisco ship yards. This because the secondary hull and engines could not withstand the forces of atmospheric flight within the gravity field of earth. This is evidenced in the Star Trek novel "A flag full of stars" (or "A field full of stars") has The saucer section being upgraded to "A" model configuration in the SF ship yard. The book has a whole chapter devoted to the launch of the sauce into space to be mated up with the rest of the ship.
