They may have messed up there, but remember that when they said that about Khan, they hadn't woken up the rest of the crew, so some of the people on the Botany Bay could have taken part in genocide which may be what Quinto!Spock was referring to with regards to Harrison.
It wasn't very well delivered, that bit of information.
